This is going to vary from state to state so this is pretty general. A prayer for judgement would be a guilty plea but no points and possibly no fine would be levied. If you were found guilty of another violation within a specified time (a year in some places) then you would face the penalties of the new charge plus the old one with prayer for judgement. This would also seriously affect your insurance since you would now have points for two violations. I guess this is sort of like traffic probation.Improper equipment is generally a non moving violation, carries no points and does not affect your insurance. You would plead guilty and just pay the fine and that would be the end of it. You could possibly still be able to use a prayer for judgement if you had another violation in the future since it shouldn't affect you driving record. Your best bet is to check to laws or your state and see how these would apply.
